We only color-correct what gets laid off to tape.  If you need to have handles for possible additional editing then you must create a "selects sequence" by media managing the project to create new files with the appropriate handles, then import those files and place them on a the "selects sequence" timeline.  Export an uncompressed 10bit quicktime for color-correction. 

 Once the video has been color-corrected it will be delivered to you in the same format it was received as self-contained quicktime.  You must then export subclips that match the original clips in order to use the "reconnect media" command in FCP.
